Sorry I wasn't clear on their origin. A summary and relevant info below.

The Dragons are brothers, one of pure light and the other pure darkness. Due to long forgotten circumstances they became merged with Shanti and destroyed her world. Only with Aliah's help were they controlled for brief periods and mostly forced to slumber for longer periods.
Over the course of the two previous games the dragons power expanded and Shanti gained near complete access to them via their Decks but at a great cost to herself and those around her.
At various points in her life Shanti has unwittingly unleashed the beasts and only through the actions of Odin (who is in reality her father) did the world survive for short periods of time. Due to this cycle of repeated death and rebirth, the world itself is a state of flux.
Every time Shanti and/or Aliah leave the world (or return to it) the worlds 'rider power' has changed from what it was before. Example: They leave (on this journey lets say) when Kabuto is actively fighting the Worm threat; upon returning home though Kabuto is gone and Agito now wages war with the Lords.
Generally Shanti's mother (and Aliah's parents) don't notice the changes as they all work for the organization that is 'active' at the time.

Seeing as the Deck pictures themselves won't copy over (due to my hiding them in the first game to prevent a mega long post) I've linked strait to it. I spent a lot of time making them (was still learning Photoshop at the time) and I'm proud of it.

It's an AU universe thus:
The dragons aren't technically undead. They created the Undead as a game (to decide the fate of earth during their war with each other as battling grew boring.) Darkness created the Joker as his trump card to ensure that he would win and be able to finally take his brother's power for himself.
When the Joker won, Light refused to acknowledge it and attack Darkness. Joker, seeings its chance to absorb even more power, attacked them both. The combined force had the effect of sealing all three inside the Stone of Sealing when then laid dormant as human's ruled the earth.
The stone was discovered when Shanti's family were building their home in a new part of town. As researchers attempted to study the slab Shanti unknowingly broke the seal and all three were awakened. Though the trio instantly became bound to Shanti's soul due to her breaking the seal and thus....
The 'story' begins anew.
I've got several ideas and am working on making it a full blown story. This is only one of the ideas. It makes the most sense for the game though.
