I don't think they hate them. They just need someone to die and Mattie was the Spider-Man linked character no one was using.

No one needed to die, if you can't create drama or tension without killing a character then you have an issue as a writer. But yeah Marvel hates 90's characters, I mean just look at the X-related characters. Generation X needs no explanation, Maggot along with several other like Siena Blaze were killed in a concentration camp, Marrow has been just all but buried, Cecilia Reyes for years wasn't even said to be alive or dead, and Bishop what the hell. Plus they are trying to burnout Deadpool, if not then I can't wait for Disney to fire their marketing department. Then there are the likes of Phil Urich, the Slingers, and Slapstick which despite being being featured at various times have been portrayed as loser, idiots, assholes or done things that basically makes them villains.

Marvel doesn't hate all 90's characters. The New Warriors and Darkhawk are still around in one form or another. In fact, all of the founding members except Night Thrasher are all in either ongoing storylines or new titles right now.
