How long ya gonna be there?
I'm doing trips there too lol. Two big places of fun note are
Tokyo National Museum (that's the Sonozaki House from W)
Tokyo Dome (tons of tokus are filmed there, plus it's a shopping paradise for Toku. If you're there early in the day they have sentai stunt shows that are really awesome to see. Overall it's a fab place)
And two food places that are my fave are Denny's (not like the American one lol this food is good!) and Bubba Gump Shrimp (best burgers in all of Tokyo)

I'm gonna be there for about 5 weeks, form the middle of May until the end of June. I'm going mostly to study, but I plan on getting in as much sightseeing as I can.
I'm definitely gonna have to add some of those places to my list. Thanks for the tip-off about the Sentai shows, too!
