Lucky bastard! xD I can't suggest much since I've never been, but have a great time and take plenty of pics for us.
The bridge from the last episode of W is pretty easy to get to from Tokyo station. I went there about two years ago. Find a station called Daiba and it's right near there (it's called the 夢の大橋, look that up on Google maps to pinpoint it.) Or, if you're planning to go to DiverCity and see the Gundam statue, it's also near there.
The rock place from the Decade/Shinkenger episodes (アイアイモール) is up in Ibaraki, so it's a bit of a trek. For something closer, I definitely recommend Yokohama Business Park, near Tennocho. It's the big reflective pool featured multiple times in Agito, Ryuki, Faiz, etc. I went there with, of all people, the voice actor of the bee monster that gets blown up there in Agito.
There is a ton of stuff in Setagaya, though mostly from the classic era. It's a lot more residential than it used to be so and stuff like the former Tsuburaya sound stage is now long gone and soon to become an apartment complex, but there's still some good stuff. The city's water treatment facility has doubled as the exterior of Jonan University AND the building Baltan took over in the original Ultraman.
This is a really good site for location-spotting for the 2000's shows, though you'll need to read Japanese or at least know what to search for. For example, the site of the Sonozaki estate. For classic series stuff, I have a laundry list of good resources, to the point where I'm pretty sure I could go to every single existing location used in the Showa era Riders (some day, some day.)
I will actually be in Tokyo near the end of the month, but I think I'll just miss you.
I was already planning on going to Odaiba (I need pictures of that Gundam!) so it's great to know that's where the bridge is.
That pool is cool, you can even see it clearly on Google Maps. The Sonozaki estate is part of the museum complex at Ueno park right? I'm going there for sure. Might even have to go on two different days to see everything there.
Your knowledge will always impress me... out of curiosity where is that stonehenge-like place from Wizard? Ya know the place with the second sabbath.
Also you know any good shrine I could visit? Bonus point if they showed up somewhere.

The stone place is an observatory up in Gunma, in a place called Takayama. Fourze also goes there a few times, and it's featured (in the snow) in episode 2 of Blade. I think it's pretty funny that they go from up in Gunma down to an island off the coast of Tokyo for the second fight in that episode; those guys really move! As for Takayma, I think Sasword's mansion is in the same area.
For shrines/temples, I know of Zenkō-ji (the run-down temple where Kick Hopper first shows up, and the Decade and Kuuga fight the Hoppers in Decade) but that's in Ibaraki and get ready to make a trek into the middle of nowhere. If you're going to be near Mt. Fuji, there's Ninooka Shrine, a training spot of Hibiki. Closer to Tokyo is Shibamata Taishakuten, also seen in Hibiki. I don't know if it was in anything, and it's a bit of a tourist trap, but Sensō-ji in Asakusa is really cool.
THAT'S where it is. I was looking for that recently for a shoot, but couldn't for the life of me find it online. Undrave, I'll take you down there one day you're here as I work very close to Yokohama.
