I hope you got your JR Rail Pass for this....if you didn't, be prepared for an expensive taxi ride....
Take the JR Yamanote line (the green colored cars) on the way to Nippori (going clockwise). Transfer out of that station and take the train that goes to Matsudo. Get out of the Matsudo station and right outside the east exit I believe (Higashiguchi), you will find the Bandai Museum. When you're there, don't forget to check out the gift shop at the 6th floor (along with the tokusatsu exhibit) and of course the ever famous Gundam Cafe.
The Bandai Museum (not including the Arcades/Pachinko Parlor on 1st-3rd floor) opens @ 11AM and are closed on some Wednesdays. There's usually a sign there on the elevator that says when they're closed.
As I remember correctly, the Yamanote Line stations are as follows (from Shibuya).
Sh15uya - Shinjuku - Takadanobaba - Ikebukuro - Sugamo - Nishi Nippori -
Nippori - Ueno
Then when you get out of Nippori, here are the stations to follow. Transfer out of the Yamanote line and take the Joban line to Matsudo.
Machiya - Kita Senju - Ayase -
Matsudo (only listed the main stations if you take the Express Line)
This is the NIPPORI Station (Nippori Eki), then take the JOBAN LINE (Teal cars) or JOBAN LINE RAPID (Blue)
