Barry has been the Flash in every single animation since JLU ended (Crisis on Two Earths, Doom, Young Justice) and video games (MK vs. DC, DC Universe Online, and Injustice), so is not like there is shortage of it.
No, it was Wally in Crisis on Two Earths as that movie was meant to take place in the JLU universe. In fact, Timm said that it was planned to be the last JL adventure before JLU, but CN did not approve of it because they felt it was too similar to the Justice Lords story. The plot is the same as it would have been outside of Hal being there instead of John.
And since Flashpoint is about Barry, not Wally, there is no reason for Wally to be in it anyway.
